- Genomics: (GTL) – The GTL program uses genomic approaches to solve environmental and energy-related problems and revolutionize data collection and management. GTL supports research within the BSD.
- Office of Biological and Environmental Research (BER) – The BER program focuses on the environmental needs of the U.S. DOE, specifically environmental remediation, and supports research within the BSD.
- William R. Wiley Environmental Molecular Sciences Laboratory (EMSL) – The EMSL is a world-class U.S. DOE national scientific user facility located at PNNL, and houses state-of-the-art biological research instrumentation.
- Shewanella Federation – PNNL collaborates with the Shewanella Federation to bring together expertise from national labs, universities, and other private institutions to understand the biology of this microorganism at a whole-system level.
- Subsurface Biogeochemical Research Program (SBRP) - The Subsurface Biogeochemical Research Program (formerly ERSP) supports and builds on the substantial research progress developed under the former NABIR and EMSP programs to address some of the nation's most difficult environmental cleanup problems, and it will continue the former NABIR and EMSP program objectives to understand and influence contaminant mobility in the subsurface.
- National Institutes of Health (NIH) – The NIH, an agency of the U.S. Department of Health and Human Services (HHS), supports research within the BSD.
- National Center for Research Resources (NCRR) – The NCRR is a component of the NIH that creates and develops shared resources that advance biomedical research. PNNL is an NCRR center for proteomics.
- Proteomics Research Resource for Integrative Biology – The Resource, located at PNNL, is a component of the NCRR that provides new proteomic technologies for use in the biomedical research community.
- Institute for Systems Biology (ISB) – The ISB is a private, non-profit research institute that uses a cross-disciplinary, systematic approach to facilitate the development of new technologies to study the genomic and proteomic information from simple model organisms, and collaborates with PNNL.
- Pacific Northwest National Laboratory (PNNL) – PNNL is a multi-disciplinary laboratory, and the BSD's systems approach to science includes collaborations that span the Laboratory Directorates:
